Ships size factors into damage as well. If a frigate is attacked by a cruiser then the cruiser does 20% less damage to the frigate. To determine what the damage loss is a Battleship will hit a Battlecruiser or mining barge for 20% less damage. When attacking a Cruiser or Industrial Ship it will do 40% less damage. When attacking a Destroyer ir does 60% less damage and when attacking a frigate it does 80% less damage.
This does not seem right to me.
Why is it that larger, more powerful ships do LESS damage to smaller, weaker ships? Shouldn't be the other way around?

The reason is the ships are smaller and faster and are harder to hit. The larger ships do significantly more damage and can sustain more damage so don't worry. Your Cruisers and above will not fall victim to a single frigate. Usually.
